I have a mix of formats amongst my music videos and would like like to convert them to all the same.
What is your favorite format and why?

I would say that my personal favorites are .mkv and then .mp4
Mind you though that these are both "containers" and not actual video formats ;)

I prefer vob (mpg), although the resolution is only SD, you never have lipsync issues wth vobs. If I use MP4s or AVIs on any of the 4 PCs I've tried it on, I get lipsync issues with about 20% of the videos. What also happens is if you use the mouse and jump to a different part in the track while it is playing (pre-listening), the video looks as if it shivers until the AV sync can be obtained again and then it plays fine - that never happens with vobs. The files with lipsync issues in VDJ plays fine if you use any other media player to play them and if you recode them to vob(mpg) files and play them in VDJ thay are also fine - VDJ (or the codecs used by VDJ) definately have issues with MP4s ect. and until that is not resolved I recode my videos to vobs.

MP4 is NOT a video format.
MP4 is a video container. It contains streams of video and audio. Both streams can be almost anything. That's why many people have "issues" with it.
Try to think .mp4 as a .zip file that contains a video and an audio file. Before opening the file, there's no way to know what's inside!
If your system has the right codecs for the video stream inside the MP4 file then it will play fine. If not, problems may arise.
That's also true for other "container" formats like .mkv However .mkv has a few restrictions on the contained matterial that make it a little more reliable than .mp4
PS: Both MP4 and MKV can contain multiple video and multiple audio streams inside the "package"

So would there be any advantage to converting all my files to .mkv or would it be a waste of time?

Betamax.

MPG, 16X9 FULL FRAME (Not Letter-boxed)
The video quality isn't as good as MP4, but WAY less problems... And video take much shorter time to load. Also, MPG can incorporate 44100 WAV.
That means the audio is in it's most original (Commercial) form.

I'll take a look this weekend. I use Sony Vegas Video and I'm pretty sure its one of the Sony Codecs.

I've ripped a couple of DVD video titles using vob decriptor and the videos shows pixelated for some unknown reason, is there anyway to fix this issue.?
