The controller came with VDJ LE which I installed after plugging in my controller and installing the driver software however, I was not prompted to enter the serial number as the manual said would happen upon finishing installation of VDJ LE. Instead VDJ just opened but my MIDI controller did not light up as it said it should. The controller shows up in the inputs and when I play music it plays through my speakers (connected to the controller) so the controller must be active. It just seems that the MIDI connection is not active.
Can someone help me configure it so my controller works?!

If it didn't prompt you for a serial number then it means that your new LE version isn't installed correctly (Possibly due to another version of the software that you had installed before this.)
To resolve, please perform a clean installation of the software, making sure that you re-install the correct VirtualDJ LE (Register its serial number to your profile if you have not already done so):

I followed your instructions and on re-installation was prompted to enter the serial number, I did so, but my controller did not illuminate as said in the manual. I still have the same issue.

If VirtualDJ LE is now installed correctly (Make sure that you actually downloaded and used the version in your Download Center), then it could be a conflict or other issue that is preventing it from working.

I believe it must be a conflict with my system as the controller is detected, yet showing no information in MIDI Trace, should I contact support for direct assistance? Thanks for being so helpful :)

You need to contact the manufacture. The serial number you registered is for the ODM version - ABMA. Just hover over your LE icon under your forum name on the left to see what I mean. The label that shows up should read "(DJKontrol3)". You need to get a new serial from the manufacture to resolve your issue.
Once you have the new serial number,
1. make a copy of you database (if you have already started adding and analyzing files in your collection)
2. Uninstall all versions - choosing to remove everything
3. Register and download the correct version of software
4. Install the new download version and use the new serial number
5. Contact support to have the incorrect version removed from your account - http://www.virtualdj.com/contact/index.html

I have contacted the manufacturer who replied telling me, "We Cannot help you wird your problem, we have to change the whole item." They have not been at all helpful and have taken over three weeks only to tell me they cannot do anything. The product looks great but I won't be buying anything from them ever again and would not recommend this company to anyone.
I do not particularly want to send the product back and have to wait for another one, is there any other way I can get it to work without a new serial number, or a way I can get a new serial number from somewhere else? If not can you be 99% sure that the product will work if I replace it with a new one and do a full reinstall of virtual DJ?
