The scenario is, I have an effect that is only isolated to a certain stem (Say echo on vocals: effect_stems Vocal), in this case when I touch the filter it also is impacted only on the vocals, however I want the filter to not be affected by my stem-isolated effects, and to instead have the filter impact the whole frequencies like before (WHILE my echo is still only on Vocals). Is there a way to do it?

Yes. Then you need to use the padfx stems fx instead of the general fx slots set to stems
So you can map
padfx "echo out" 80% 1bt "stemfx:vocal"
for echo out on the vocals, or
padfx "echo" 80% 1bt "stemfx:vocal"
for regular echo on the vocals
You can of course change the beat length and the strength by changing it in the script
... and then because regular/old stems fx (where the regular fx can be done on specific stems) are not in use, then all regular FXs (including filter) work like always on the whole track
