Is the prepared stems file for 2.0 still an MP4 file internally, like the old version?
Because I can't seem to get Audacity to read it with ffmpeg...

I was going to mention that as well. Tried opening one in Audacity and it was gobbledygook

Why is it MP4 and not a WAV or Flac? I.e lossless.
Btw the new stems are amazing, thanks to the Devs for their hard work.

There wouldn't be any real gain to use lossless.
The result of stems separation is already a result of a "non lossless" procedure. So, what's the point to store it in lossless format ?
Also remember that storing in lossless would increase the size of the file a few times more. So, for a 10MB song you would end up with a 100MB stems file.

Transcoding doesn't help the "already non lossless procedure" but I get the issue of storage - I'm interested in maximum quality stems for editing and remixing purposes so a "save as" feature for the stems would be great.
