Can I connect my macbook pro to my Yamaha EMX Mixer and still use Virtual dj? If so what is the best way to connect my laptop to the mixer?

You would need a sound card then, with one stereo output per deck.
Typically a dj controller, but if you already have an analogue mixer, you can use external sound card for this
